first of all here are some random facts in the order of ninjas
1) ninjas are wayyyy cooler than pirates
2) they can do heaps of backflips and stuff
3)YOU CAN MAKE UP ANYTHING ABOUT WHAT NINJAS CAN DO! There is no right or wrong, if you want to make characters on ninjas dont copy. make up your own! :)
4)they are just plain awesome...
try reading lian hearn's 'tales of the otori'
and as a personal oppinion i prefer when authors become creative and innovate on the reasons as to why ninjas do things, rather than in recent times reiterate history.

also you seem to have a pretty good belief already
hope this helps

Following the unification of Japan underneath the Tokugawa shogunate, the ninja descended again into obscurity. However, in the 17th and 18th centuries, manuals such as the Bansenshukai (1676) — often centered around Chinese military philosophy — appeared contained by significant numbers. These writings revealed an assortment of philosophies, religious beliefs, their application in warfare, as well as the espionage techniques that form the reason of the ninja's art. The Iga and Kōga clans have come to describe families living in the province of Iga (modern Mie Prefecture) and the adjoining region of Kōka (later written as Kōga), named after a village in what is immediately Shiga Prefecture. From these regions, villages devoted to the training of ninjas first appeared. The remoteness and inaccessibility of the surrounding mountains may have had a role surrounded by the ninja's secretive development. Historical documents regarding the ninja's origins surrounded by these mountainous regions are considered generally correct. The chronicle Go Kagami Furoku writes, of the two clans' origins:
